One thing the remaining forces had in the early days, was the location of vast secret stores of weapons, equipment, rations, and most importantly, the remaining nuclear, biological, and secret weapons.  Turns out they also knew something of secret researches to extraordinary powers.

In time they found ways to make big nucs into small ones that are better threats to corporate assets.  Blackmailing the Corps, as they grew, for whatever they need.  Gathering surface ships and assets and making deals to provide shipping depending on their subs to defend surface ships.

In time the Corp culture got used to dealing with the Fed.
