The biggest, of course, is Asagi's Master Plan, which she has been reluctant to talk much about, but has said the following:
She's been collecting and learning techniques from all over the shinobi world, including learning a number of "forbidden" techniques as well as how to copy and use the techniques of members of the Watch such as Saya and Kyouko
Her plan involves getting Rin to "draw out" the Enemy, and she has said she has "the lever" needed to induce Rin to do this
Piko and Kozue are somehow part of her planned manipulation of Rin, with Asagi all but stating outright that their involvement is going to be unwilling
Asagi said she is going to do "something terrible" to Rin, something which she was trying to convince Jiro not to interfere with
The chi-cloning technique seems to be disturbingly common - there are at least four chi-clones running around right now (Rin's "sister", Hikaru and Hikari, and the Mystery Illusionist kuei-jin you just captured. Fuuka (Rin's shark-girl lieutenant) isn't strictly a chi-clone, but she was created using a related technique
Hikaru, based on information from the Betrayer's computers found at their Tokyo Disneyland base, is positive that there are more out there, and wants to seek them out. For some reason, he wants to keep both this knowledge and this quest of his hidden from his sister
Asagi knows how to absorb another ninja's chi, and has been doing it a lot lately
Asagi seems to be sometimes using techniques (or at least, using particular aspects of them when doing other things with those techniques) without being consciously aware of it, such as when Kozue fell unconscious
As part of Asagi's plan to learn as many techniques as possible, she's been making some kind of secret arrangements with various non-Shadow Council groups, such as the kuei-jin and the ostensibly neutral Kamakura shrine families
The kuei-jin equivalent of the Watch, the Monster Clan, thinks Asagi stole their sacred Book of Twelve Demons. Asagi has denied this. The Monster Clan, through circumstances still unrevealed, obtained a copy of Asagi's chi from three years ago
Piko knows of the Monster Clan, recognized at least one of its members by sight, and is terrified of them
Certain families on the Council wanted Saya in control of the Kurosawa instead of Asagi, thinking Saya would be more easily manipulated by them. Asagi secretly facilitated this, by letting those families know about Saya's true heritage
The Iwakura clan wants to either take control of the Council themselves, or dissolve it entirely
As part of this, the Iwakura clan made some kind of deal with the young head of the Akesaka clan, but there's some confusion over just what that deal was, since it seems to have been changed. Kozue was caught carrying a copy of the changed deal, and said she was on a mission from Rin to deliver it to Asagi, though why remains unexplained. The sister of the young family head, Akesaka Ami, was very friendly and open with Miho, and seems interested in having Miho join in with whatever it is the Iwakura and Akesaka are doing
Ataru-sensei is related by blood to Saya and Asagi
Your old teacher, Hiramatsu-sensei, still has a dangerous Betrayer chi-entity inside her. Asagi has mentioned this entity in relation to her plan, and as far as you know her son is still wanting to get her back (though he hasn't made an appearance in a while)
